Do anyone know if there is any good software for organizing articles (most
often .pdf files)?
Would like to be able to search into the documents, but also connect
keywords and notes to each article.
Both Windows and Linux programs are of interest.

I'm not quite sure what exactly you mean by "organizing", here, and this
doesn't really seem to be terribly on-topic, but:
I have heard good things about "multivalent", a browser and set of tools
for working with digital documents, and includes full-text search, and
the ability to annotate. It's written in Java, so should run on linux,
windows, and quite a few other systems.
