I've been trying to figure out what instrument this is. I was think maybe electric violin but I don't think that's what it is.

Unfortunately there is no video on youtube with this song so I have a link to another website.

It's the second one down (the instrument takes a solo at about the 0:57 mark).

I was also thinking maybe a weird setting from a synthesizer.

google shows a Don "Sugarcane" Harris playing electric violin on many Zappa recordings, and that's what my ear thinks it is

Possibly. I listened to this one and I can hear the resemblance in timbre but it doesn't sound quite right, maybe the electric violin is put through some sort of effect pedal?
