How possible is it for a microbiologist ( first degree) to run a masters in Chemical Engineering? Is it a better idea? please advice

It may be difficult for a biologist to have enough engineering background to be successful at a graduate level.

Chemical engineering majors divert from chemistry courses to chem engineering courses after ochem; you'd probably have to start-over there and take all the engineering and math requirements.
