Well I went and saw it, and was bitterly disappointed. Lots of questions answered, twice as many opened up. Great special effects though. Anyone else see this yet?

When Smith assimilated him, Neo became a part of him, human and all. Essentially, Neo was integrated into the mainframe, and took over the conciousness of the source, imprinting his humaness onto everything. That is why the machines backed off and Smith was destroyed. Then everything reset, and as the architect alluded to, the humans will be released.
And of course they left it wide open for a sequel.
They still didn't fully explain everything, but that explanation is probably as good as we'll get.
Still no where near as good as lord of the rings.
At the end of "The Matrix" sequel, Neo sacrifices himself to defeat Agent Smith and bring peace to the Matrix. The Matrix is rebooted and the humans are given a choice to either leave the Matrix or stay and live in peace.
Neo and Trinity are the only main characters who survive in "The Matrix" sequel. Morpheus, Niobe, and many others die in the final battle against the machines.
The Architect is the creator of the Matrix and has the power to manipulate it. He reveals to Neo that the Matrix has been rebooted multiple times and that he is part of a cycle of destruction and rebirth. The Architect's appearance shows the limitations of humanity's understanding of reality.
The Oracle is a program designed to guide and help the humans. She has the ability to see the future and has a special connection with the One. In the sequel, she helps Neo understand his role in the Matrix and the true purpose of his journey.
In the sequel, Neo's powers evolve to the point where he can control the Matrix and the machines. He is able to see and manipulate the code of the Matrix, making him almost invincible. He also gains the power to resurrect dead characters within the Matrix.
