What would happen if a magnetic field is generated inside of a Type II superconductor? Would there be flux tubes?

Any suggestions as to where can I get an answer to this question? The math is too hard for me.

Yes, you get flux lines. When you build a superconducting magnet, you have to engineer the wire material such that the flux lines are nicely pinned on defects.
