I'm applying to graduate school in ME, and I am just curious, if I am not accepted to a PhD program right away, will any (most, all, none?) admissions councils pass on my application to the masters program, after which I may work towards becoming a PhD candidate?

I don't know about ME.

Since this is Physics Forums, in physics very few PhD programs have a terminal masters. A MS degree is usually granted to people who leave the program, either to change institutes or because for whatever reason they couldn't complete the PhD program.
