Can someone point me to advanced engineering/ physics based literature / textbooks on the subject?

Did you look through the References and Suggested Reading at the bottom of the Wikipedia article?

Also, what do you mean PhD level articles about flywheel energy storage? Most of the issues are engineering-related, like magnetic bearings and such. Not to mention the safety aspects of trying to store large amounts of kinetic energy...

The subject is diverse enough that you need to be much more specific about the type of system/application you are interested in. And what you need the information for. Presumably you've already done some of your own searching...
