I think I figured it out (thanks to a parallel thread in Biology section). I believe Franzbear has been temporarily frozen and then thawed back to life. The details are a bit sketchy, and the experimental evidence is already in Moonie's next paper over at PubMed

I should have seen that coming!

it was revieled that she was a guy at the end of the first game. doesn't say much about it in the others except when you die on Metroid 3
