I think that any such phenomenon that seems to go against intuition will always have a good explanation. If you specify the conditions of your observations more completely then there will be no surprises. If you look through just one prism then you will not see a spectrum; you will see just one narrow band of colour. If you use a stack of very small prisms then what you will see will be upside down. This is what the elementary diagrams of rainbow formation show you. Again - no surprises.
