If the thesis is published in a refereed journal, yes.
 
If you complete your thesis at the end of your second semester senior year, but submit your grad school applications at the end of your first semester senior year, how would it be considered?

Probably not as such, but the skills gained in researching and writing one will.
 
As suggested above, the only things that matter on your grad school application are things mentioned on it.

Most research accomplishments need to be in place before the start of your senior year or very early in your senior year, depending on the due date of the applications in question.I recommend most students I mentor get involved in research as soon as possible, freshman year preferably. Most have multiple refereed publications by the time they are applying to grad school.
