if one reverses the direction of flow in a pitot measuring system (i.e the pitot tube doesn't face the flow), will there still be a difference in pressure between the pitot and static tube ?

I think yes.
You could try, if you have a pitot tube.
(I remember having calibrated one by running my car)
 
Chances are yes. I would imagine you would get a small area of low pressure behind the tip of the pitot. Of course, I would also expect that your static pressure would be all over the place since you have a disturbance directly upstream of it.
